MARATHON MODE is unlocked after finishing the Gambler de Z (ギャンブラーZ) unlock system, either through time release or completing the event proper.
 
As the name suggestions, MARATHON MODE is a run through all of pop'n music 9's songs back to back on a difficulty of the player's choosing (5 BUTTON, 9 BUTTON, HYPER, or EX), in order of increasing difficulty (if multiple songs have the same difficulty level, it goes by note count). LONGs count as two songs.
 
As opposed to the usual GROOVE GAUGE, you are instead given 50 lives, with each BAD taking one away; losing all of them will result in failure. Lives are fully replenished after reaching checkpoints every set number of songs, depending on the difficulty: six songs for 5 BUTTON/9 BUTTON, and every three songs for HYPER/EX). The player's progress is automatically saved at each checkpoint and can be resumed at any time, even after failing, until it is overwritten by a new MARATHON MODE playthrough, a new checkpoint, or by clearing MARATHON MODE. FEVER! is achieved with a current combo count of 100 or more (it carries between songs).

Gambler de Z (ギャンブラーZ) unlocks

Like the arcade version, pop'n music 9 CS's unlocks system is Gambler de Z, in which you control an 8-bit TORU KAMIKAZE around a labyrinth, unlocking chests, finding money, and battling bosses. (A chiptune version of The theme of GAMBLER Z even plays during the event. However, a chiptune version of はばたけ、ザ・グレートギャンブラー plays on WARUDOC's floor (? Floor))

After a round of play in any ARCADE mode, you will be given a select amount of die. How many you get depends on how many stages are cleared in the round beforehand: 3 maximum for a regular round of NORMAL/BATTLE/CHALLENGE (no EXtra Stage), and 4 for clearing a round of EXPERT/CHALLENGE with EXtra Stage. The first two/three die are regular die, while the final one acts as a multiplier. (For example, if you have 4 die and get 1, 2, 2, and then 3, you'll move 15 spaces.)

Occasionally TORU KAMIKAZE will encounter a chest, which will feature one of several items: money (which rewards you with nothing), a character, or even a brand-new song. TORU KAMIKAZE can also encounter a pop'n music 10 or an ee'MALL arcade machine, where you will be forced to play the pop'n music 10 or ee'MALL before unlocking it (pass or fail). Your turn ends immediately after the the pop'n music 10 or ee'MALL song is played and unlocked, regardless of how many dice spaces were remaining prior to the unlock. There are multiple branching paths as well; please use this map for further details. Aside from boss battles (which are explained in more detail below), all items are random in their placement on the map.

At the end of your run, regardless of the path you take, you will encounter a boss battle, in which you will be forced to play a chart to unlock for permanent play. If you clear the chart, you'll unlock it instantly. Fail to, and you'll still hurt the opponent a bit, but you'll forced to try again on the next round of play until you either clear the chart, or battle the boss enough times to obtain the chart anyway. (Note that defeated bosses do not return on your next playthrough of that branch.)

Note that you must defeat all six bosses first before you can fight WARUDOC, who will always be the seventh and last boss, regardless of what route you take on your seventh play. Defeat WARUDOC to unlock MARATHON MODE for play.

For those who do not wish to go for the unlock system, you can turn it off and unlock songs over time. Only time in ARCADE MODE playing songs counts towards time.

You can also temporarily unlock the above at the title screen, which must be re-entered every time you play ARCADE or FREE. Unlike most pop'n music games, songs played in any ARCADE mode with these codes on WILL save in FREE and TRAINING (though only the chart of that song will sometimes).
